Answer

There are two major differences,

1. Lightning HUB is made for novice user which only offers basic control including GPU/VRAM clock, voltage, fan curve adjustment while MSI Afterburner has more advanced features such as OC scanner or detailed hardware monitoring etc.

2. The settings in Lightning HUB will be reset upon reboot while MSI afterburner offers the capability to run and apply profile at startup.
